The fix came after disconnecting and reconnecting my hard drive while the unit was off. Now everything updates when it should. Strange, but it did the trick for me. If you're in the US, it checks early morning. A couple times I'v started my ps4 up around 6am CST and it shows xxxxx downloaded hrs ago. While in rest mode the PS4 only checks for game and system updates once during a day and it's very early in the morning for the US. I'm pretty sure it's gotta be at least 24 hours of standby, before it'll happen.
I remember reading about it on here, back when PS4 first came out. From what I've noticed, it only seems to auto-download updates if you leave it in rest mode for a day or so. Mine does the same thing, but my girlfriends ps4 often in rest mode for more than a day or two will automatically download updates.
